It's been awhile since I've done any commissions so I don't know if codes have changed.  I'm in Washington State, and back when I was doing architectural commissions, stained glass was excepted from the codes for insulation (R-value) and security.  Although stained glass was considered single pane, it fell outside code restrictions, and was also excepted from insurance requirements for security.  Do you know if this is still the case?   Huh

There are Federal, State and Local codes. The Local codes often add more requirements than the Feds. Any questions that you have should be directed to the Local building depts for the most accurate and up to date info
